Pete's ex-wife Connie and his estranged son
Michael are kidnapped in Louisiana. Pete is
contacted and told to come to Louisiana alone
or his family will be killed. MacGyver, however,
decides to help him and proceeds to the meeting
site ahead of Pete. Pete is picked up by the
kidnappers who then switch cars and eventually
elude MacGyver. MacGyver asks directions from
a local fisherman who provides him with a boat.
Unfortunately, the boat explodes with the Phoenix
troubleshooter apparently on board. Meanwhile,
Pete has learned the identity of the kidnapper:
Frank Bonner, Bonner, who had worked in the
DXS, blames the Phoenix executive for the death
of his family when they went along with him
to a mission in Yemen. Pete replies that they
did not know about the threat since Bonner misused
the $800,000 he was given to buy information.
MacGyver, after having escaped the boat explosion
(when he figured out that the fisherman was
not who he claimed to be) arrives and attempts
to free the Thorntons. Michael is freed but
Connie and Pete remain in Bonner's custody.
While working on a rescue plan, MacGyver gives
Michael a better understanding of why Pete has
been unable to spend more time as a father.
MacGyver and Michael implement their plan and
free Connie and Pete. However, Michael gets
his hands on a gun and has to be talked out
of killing Bonner. The episode ends with a reconciliation
between Pete and Michael.

The
episode begins with MacGyver freeing political
prisoner Yuri Demetri from a Siberian prison.
Upon returning to his apartment, he discovers
that Penny Parker (last seen in the first season
episode "Every Time She Smiles") has temporarily
moved in. MacGyver reluctantly agrees to let
her stay and he even allows her to borrow his
car for her new singing telegram job. Penny
gets lost and accidentally walks into the wrong
house. Inside, she witnesses three men torturing
a fourth man. She makes a run for it and escapes
but Derek, a crooked federal agent, gets the
license plate number off of MacGyver's jeep.
Back at Phoenix, Penny recognizes one of the
men from the house on a news report about Estevez,
a foreign official who is testifying about the
drug trade. The torturers, who are planning
on assassinating Estevez, then kill Derek in
order to cover their tracks. Next, they kidnap
the only remaining witness: Penny. MacGyver
follows and frees Penny and Yuri (who was also
kidnapped) from a freezer that they were locked
in. The trio go after the assassins and MacGyver
captures them and disarms their bomb.

MacGyver
is at a gas station when a pregnant woman runs
up to him and jumps into his deep. Her name
is Elaine Harryman and she is on the run from
her husband. Andrew Harryman, an ex-convict,
had used Elaine to set up a half-way house that
he used for his drug deals, arms sales and robberies.
Elaine has the proof and plans on taking it
to the police Andrew and his men arrive and
chase MacGyver and Elaine into the warehouse
district. Elaine soon goes into labor and MacGyver
constructs a hot-air balloon to send a distress
signal. Andrew catches up with Elaine but MacGyver
stops the ex-con. The police and an ambulance
arrive and Elaine delivers a baby girl.

MacGyver
and Phoenix are called in to try to stop a gang
of modern day pirates. They begin their investigation
by speaking to Dr. Barbara Ortega, the pirate's
latest victim. Stolen from Ortega was an 18th-century
Spanish captain's log that theoretically leads
to a sunken treasure. Gar Manning, the head
of the pirate gang, kidnaps Ortega and traps
MacGyver in a sinking ship. MacGyver escapes
and follows the pirates to Goat Island where
the pirates have gone in search of the treasure.
MacGyver sneaks onto the island, rescues Ortega
and captures the pirates. Eighty-three Navy
SEAL's, who had been blamed for the SEAL like
pirate thefts, are grateful for MacGyver clearing
their name and they volunteer to help Ortega
complete her research.

MacGyver
and Pete are skiing down a mountain when a man
named Phil skis into MacGyver and knocks him
over. Phil apologizes, skis off and is shot
by Arnie, a hired gun working for a man named
Leland. The sound of the gunshot starts an avalanche
that Pete has to free MacGyver from. Unfortunately,
in the process, Pete breaks his leg. Leland,
believing that Phil passed incriminating microfilm
to MacGyver, follows the troubleshooter and
kidnaps him when he leaves his apartment to
get some food for the disabled Pete. MacGyver
escapes from their custody but when he returns
to his apartment he discovers that Pete is missing.
Leland then calls and demands the microfilm
in exchange for Pete. MacGyver, noticing that
one of the ski poles is not his, locates the
microfilm with its proof that Leland has been
skimming from the mob. MacGyver, arriving at
Leland's cleaning plant early, soon captures
Leland and his men. Pete then breaks his other
leg while leaving the plant.

MacGyver
attends Jack Dalton's funeral only to discover
that his friend is still alive. Jack (last seen
in "Jack of Lies") had survived the plane crash
and returned home to discover that the dark
spot on his X-Ray is gone i.e. he is no longer
dying. Jack then decided to start a messenger
service. He discovered that he was being tricked
into transferring national secrets and had notified
the CIA who told him to continue so as to ferret
out a CIA "mole." However, something has gone
wrong and now Jack is running for his life.
Jack and MacGyver go to meet Jack's contact
only to discover that he has been killed. They
then go to a nightclub to meet "Shadow," Jack's
second CIA contact. The criminals arrive and
Jack, MacGyver and Shadow barely escape. However,
a shoe pulled off of one of the assailants,
leads the trio to Stan Berrenger's warehouse
where they capture Berrenger, recover a stolen
cypher machine and unmask Jay Michaels, the
CIA mole.

In this flashback episode, MacGyver and Pete
arrive at a junk yard thinking that they were
each invited by the other friend in honor
of the seven year anniversary of their friendship.
They are soon captured by a vicious murderer
named Murdoc who locks them in the back of
a truck. Then (via flashbacks) they recall
their first meeting: MacGyver was driving
his friend Jack Dalton's taxi and he had dropped
off a "woman" passenger only to see Pete chase
"her" into a building. MacGyver stopped Pete
and then learned that Thornton, a DXS agent,
had been chasing a master of disguise assassin
named Murdoc. MacGyver and Pete followed the
woman/Murdoc and fell into one of the killer's
traps. With MacGyver's ingenuity, they escaped.
They next ran into Murdoc while at the hospital
visiting MacGyver's friend Jack. They chased
Murdoc into a building that was being demolished.
Thev, therefore, believed that the assassin
MacGyver was driving his friend Jack Dalton's
taxi and he had was killed. Back in the present,
Pete and MacGyver escape from the truck and
are chased by Murdoc. MacGyver throws a rock
distracting the killer who then drops a stick
of dynamite which results in Murdoc's truck
cab exploding, "apparently" killing the assassin.
Note:
This version of Pete and MacGyver's first
meeting contradicts information presented
in the first season episode "Deathlock." It
is also curious why Murdoc (who would appear
every year or so during the next five years)
had waited seven years for his first attempt
at taking revenge on MacGyver.

MacGyver and Pete are defeated in the Bushmaster
war game by a young woman named Kelly Henderson.
However, Kelly's happiness is short lived as
her father, Joe Henderson, is being held as
a spy (after being captured when his cargo plane
went down in San Perez). MacGyver and Kelly,
who sneaked aboard the troubleshooter's plane,
parachute in to rescue Henderson. They are then
forced to go into hiding after Kelly is unable
to produce a passport when the bus they are
on is stopped. MacGyver leaves Kelly and goes
with Lt. Paul Para, his local contact. Para
apparently turns in MacGyver who is then locked
in a cell with Henderson. Para, who is still
on MacGyver's side, arrives and provides MacGyver
with the supplies he needs to escape. MacGyver
and Henderson escape and are Joined by Kelly.
The three of them fix up an old Jeep. MacGyver
then utilizes items he finds along the way to
discourage the pursuers and the trio successfully
make it out of the country.

It is MacGyver's birthday and his friends (comprised
of guest stars from a number of earlier episodes)
have gathered at Phoenix to throw him a surprise
party. MacGyver, who has Just recovered from
a dangerous mission, is tricked into coming
to the party by his old friend Jack Dalton.
While reminiscing about his past exploits (via
clips from previous episodes), MacGyver realizes
that he wants to settle down and lead a normal
life. Therefore, MacGyver requests that Pete
accept his resignation from the Phoenix Foundation.
In the end, MacGyver decides not to resign when
he realizes that he never would have all his
friends if he was not doing what he does. Note:
This episode includes a clip from the opening
gambit of the pilot. However, in this version,
the scene when MacGyver fires off a few shots
at his pursuers has been cut. (MacGyver's birthday
is March 23rd based on the date on the resignation
letter.)

Anthony Braddock, who has developed a new explosive
that can be melded into plastic and thread like
cloth, meets MacGyver in a warehouse in order
to tell the Phoenix troubleshooter about an
attempt to assassinate high ranking military
leaders at an upcoming funeral. Lancer, the
assassin arrives, kills Braddock and shoots
MacGyver. MacGyver falls out a window into the
ocean and ends up on board a boat owned by Carol
Varnay. Carol cares for MacGyver, who has lost
his memory, and in return he fixes her son Jason's
bicycle. Lancer arrives and, realizing that
MacGyver is suffering from amnesia, convinces
the troubleshooter that he is a government agent.
Lancer gives MacGyver a gun and tells him that
his assignment is to stop a terrorist named
Pete Thornton. Pete, who catches up to MacGyver
after seeing Jason's MacGyver fixed bicycle,
brings back his friend's memory by emphasizing
how uncomfortable MacGyver feels holding a gun.
Pete and MacGyver find the explosive device
and use it to stop Lancer from escaping. MacGyver's
Phoenix bonus: a new bicycle for Jason.

MacGyver is forced to work with mercenary Diana
Rogers on a mission to free Anton Dubcek from
a psychiatric hospital in Czechoslovakia. Posing
as a married couple they enter the country with
the help of a con artist named Krug. MacGyver
then feigns injury and Diana brings him into
the hospital for "emergency treatment." MacGyver
creates a diversion (utilizing some hospital
supplies) and Dubcek is freed. However, Dubcek
will not leave the country without his wife.
Therefore, they free the wife from a GRU car
and head to the border. Their escape is unfortunately
complicated by Krug (who has sold out) but they
still manage to cross the border. Back in the
United States, Viera, Dubcek's wife, is missing
and Dubcek is told to come to the city zoo or
she will be killed. At the zoo, Viera, who is
really a GRU agent, pulls a gun and shoots her
husband (who is unharmed as he is wearing a
bulletproof vest). Pete, Diana, and MacGyver
capture Viera and the GRU agents. After MacGyver
donates his $200,000 reward (for rescuing Dubcek)
to help others, the former uncaring Diana decides
to donate $20,000 of her share.
